사실 세시간동안 비가 퍼붓고 있다. It has been pouring for three hours. 는 왜 have been -ing를 쓰는지 감이 오는데 왜 이 장면에서 have been -ing를 쓰는지 잘 모르겠다..

I agree with Parla. I would just add that your perspective will determine what you say. For example, if it's not raining but I see water everywhere, I will probably say, "it's been raining" because I know it took some period of time to get everything wet. But if I have been driving through a dry area and suddenly notice wet ground, I will probably say, "it's rained" to emphasize the sudden change.
비가 와서 곳곳에 물웅덩이가 생길 정도로 땅이 젖을 만큼의 기간동안 내렸다는 걸 강조하고자 has been raining이라 표현.
It has rained. 도 "어, 비가 왔네?" 의 뜻으로 쓰이지만 땅이 대부분 말라있는데 일부가 젖어있는 걸 발견하고 (이제 보니) 비가 왔었네?? 란 뜻으로 쓰인다고...
